APA is always a sure bet. Small rooms but cozy and with everything you need.
You just have to be ok with the tiny room, can be tricky if you have big suitcases.

Comfortable hotel with a view over Dejima. Room was small but normal for a 3 star hotel in Japan. Very good breakfast. The bus to the airport is around the corner. You can walk to most nearby attractions.
